This is a fairly stable setup with moderately soft suspension. My goal was to create a stable, well-balanced setup that focuses more on the feel of the ride than the fastest possible laps.
First, I tested the brakes at the Test Course by accelerating to the start/finish line and going to full braking. I found that settings of 8 through 10 stopped in the shortest distance without much tire noise, so I opted for 9/9.
Next up was the gearbox. First off, to get the settings correctly, start with the default setup. From there, set the Auto Set to 3, then the Final to 2.500. The rest should fall into place. This gearbox setup is good even for Circuit de la Sarthe II, providing an aerodynamically-limited top speed of 181mph/293kph.
As for the performance upgrades to the car, I opted for a moderate power amount. The S2000 always seemed to be more of a nimble machine than a brute-force one to me. I stuck with NA tuning to maximize throttle response.
The suspension setup is relatively soft to cover all the tracks—Nürburgring included. It exhibits moderate oversteer. I tried to keep camber and toe minimal to keep this setup friendly to tires.
Because I didn't put a wing on the car (Ugly in my opinion), the back end does get skittish over crests. Put a wing on if you like and maximize front and rear downforce to help alleviate this.
Braking distances are excellent and turn-in is very sharp. Don't be afraid to brake late! Slick tires have a TON of grip!
Oh, and get it in Grand Prix White with Yokohama 013 wheels for the best effect ;)

I'm quite certain Grand Prix White is available on the '04 S2000 Perhaps we're having a model year mismatch? There are 6 different S2000's in the game—3 vanilla models and 3 Type-V's.
I remember picking the vanilla S2000 over the Type-V because of differences in weight. Here's a picture for reference: (with those awesome Yokohama wheels!)
